Ghana made their best to goal, which only came about in the 82nd minute when Ghana midfielder Kwadwo Asamoah pulled one back with his shot from distance beating keeper Soumbeyla Diakite.
But that was best Ghana could do as just before the final whistle, when Substitute Sigamary Diarra sealed Mali's victory in injury time with the third and final goal of the match and secure third place for Mali.
Nigeria meet Burkina Faso in Sunday's final of the Africa Cup of Nations tournament to bring an end of a three weeks long spell of exciting and lively matches played on the South African soil.
